I'm in the process of completely rebuilding my 87. Ground up. The best most logical way of doing what you are describing is rebuilding your existing harness. As long as it isn't missing. If it is ebay or bone yard.
I took my harness and inspected, repaired and recovered in plastic wire-loom.
As far as your engine compartment is concerned if your going with a carb setup its really simple. There isn't a EFI harness to hide and rebuild.
Kinda need more info on car and direction of your project. And skill level with electricity. If you have a couple small issues with an existing harness that you cant get fixed you prolly will not be able to install a harness from painless as they are not a direct fit/replacement.
And as for a harness from Painless call them and they will set you up for the proper options you wish to have in your car. Example power windows, locks, electric fuel pump, etc. But as I said they don't just drop in. You will still have to make the harness.

EHA, where do you get all your weather pack connectors from? I have to rewire circuits on 18 wheelers a lot. I save the original oem connectors as long as I can but there are times when there isn't a connector left to save. Weather pack type are a lot better then the Delphi type connectors that are on our Volvo's.
You can still buy the EFI harness right from Ford. Most of the aftermarket parts (CJ Pony parts and Late Model Restoration Supply are the cheapest) suppliers carry the harness. Painless also offers 2 kinds one for a Ford ECM and one with there own ECM. All of the options above are on the pricey side. Part #M-12071-A50 is prolly the solution that you looking for. It includes all the basic functions for running an EFI motor. It has a fuse block with it so I would guess it has expandability to it. Its commonly used to put 5.0 EFI engines into hot rods. So you will need the harness and an A9L ECM if your funning a manual transmission. If you have an automatic that is electronically controlled you might be out of luck. You can still get the A9P ECM for auto trans, but I don't know if these retro harnesses are automatic trans compatible. CJ's Pony parts has the harness for 575$ and the ECM for 240$. The basic harness from painless is 532$ with no ECM, provisions for emission controls, and auto trans control. The other painless has there own ECM that is programmable but lacks the same functions as the basic harness. That I think should cover the engine management portion. As for the rest of the car such as fuel pump control, interior and exterior lighting I still think your better off getting a used harness form another Mustang its all Ford and the only thing you would need to do is clean up the harness and plug in. The other option is a complete painless harness. Looks like the 18 circuit universal muscle car harness fits the best for what your needs are. Painless Wiring 20104 is the part number and is 500$ from Summit Racing. But just remember that any harness from there universal line will have to be modified to get all your lights working as you just get the basics like 2 head lights, 4 turn signals, 2 brake lights, 4 marker lights. Ive looked everywhere and can not find late model harnesses from Painless. That harness by-the-way is only my opinion as to what would work the best. I would seriously call painless before making that big purchase! Hope that answers your problem.
By the way if your not doing a Ford EFI swap your going to need a stand alone fuel management system and a dyno if you want to go with all custom wiring. The dyno is for tuning as stand alone is basicaly a blank computer you have to wire in everything and pick everything. I see you posted that is wasnt a v8 swap while I was typing the first part of the novel...lol need exact year, make, and model of engine going into the bay! AEM makes a very nice fuel management system its used a lot in the import world. I'm kinda getting a vibe that your thinking Import motor swap?????
well the factory inline six is out of there and i just pulled the dash out and the enigne wiring harness. im gonna pull the body side harness out tomorrow along with the heater because im not gonna run one since its only gonna be a summer car ill start customizing the dash this week and im thinking right hand drive so complete custom work
