just replace the plugs.... you have no clue what condition they are in! Don't be cheep and half ass it.

Why not just start with the simple things, like put a fresh set of plugs in it.

Well first off you need to find out how many cylinders are misfireing... Is it all the time? Only at certain rpm range????? Did a injector take a shit? When you did the swap is everthing connected, is the dizzy in right? You need to go thru everything one step at a time and recheck everything...
