i posted a comment about my engine misfiring and now the check engine light flashes. what exactly does that mean and how much damage am i doing?

i just replaced my intake for my 99gt with a dorman with the aluminum crossover. everything seemed to fit well and works fine. the only issue was that the alt. mounting bracket didnt have places to mount it on the intake itself.

i have a 1999 gt. when i crack the throttle past 25% the car starts missing on one or multiple cylinders. sometimes it does this alot other times it doesnt do this at all. temp, type of fuel and rpm range all seem to play a part in this mess. if anybody has any ideas or a fix please let me know.
